Automatic Trans Wiring Harness Applied to Manual Trans?

Automatic Trans Wiring Harness Applied to Manual Trans?
I recently did a non vtec to vtec engine swap on my 01 honda civic. The motor I received came with the wiring harness already attached, but it appears to be for a automatic transmission. I can either plug into the trans or the starter, but not both because the plugs wont reach both.
So my question is: Can I A) use the new wiring harness meant for an automatic trans for my manual trans or B) use my old wiring harness and just swap the plugs needed for the vtec to pop?
I'm a beginner at best so please explain as if I am the noob I'm telling you I am.

01 honda civic non vtec to vtec swap
What I have:
JDM D17a vtec that came with the wiring harness but for an automatic trans
The ECU for the motor.
The original wiring harness.
I have already installed the motor and am in the process of plugging everything up.
This is where I'm stuck, I've tried looking up the schematics for the wiring harness to see what goes where...although most plugs are different and will only reach one specific spot on the motor, I haven't been able to get it all plugged in.
Do I need to use the wiring harness for the original non vtec motor and just run the plugs i need for the vtec to pop since the new wiring harness is for an automatic trans or do i need to get a whole new wiring harness for a vtec engine with a manual trans?

Re: Automatic Trans Wiring Harness Applied to Manual Trans?
I'm very confused. Pics might help (hint).
The range switch is the only thing that can plug into an auto trans so you're missing something. Not counting the VTEC (which I'm assuming you already figured out), if it's an auto harness you would have 1 more plug than the manual harness, which would be the range switch. Meaning that the auto harness should plug up exactly the same as the manual harness with the range switch plug left over, which you should be able to leave alone. Are you possibly talking about a ground?
As to getting the VTEC to work- You need a VTEC ECU from an EX model. Then you have to go to the dealer and have them synch your immobilizer.
