Dammit, I am on on my phone and forgot to resize the pictures. Sorry
I only had one nut for the spacer which was far too short bc the only other nuts I had at the time were far too big. Tonight I took it apart and added a nut to make the spacer a total length of 5/8" like yours. I then had to adjust the rod so it would actually reach the pedal and I took a picture of how far it came out. Should I let it out more the so the pedal is even with the others?
Yes, the clutch master cylinder is new.
I started the car up and it still acted like it has before. However, when it was running it was showing a speed of like 8MPH.

You can see that the clutch pedal is closer to the firewall than the others
How the rod is adjusted
I think this is where the manul cable bracket is bolted? I am not using that as I cant get the bracket to wedge in there, nor can i easily push the cables over
While under the car I noticed this thing that sits behind the VSS. Not surewhat its for but i dont think anything is hooked up to it. figured I would note that.

alright so let me ask, where did you get the tranny? Is it high mileage? Does it have the proper fluid in it? When you try to drive it what does it do? IT may be something you're overthinking or an issue in the tranny itself if it isnt going into gear properly

I got it from a salvage yard with only 96k miles on it.
It has OEM Honda MTF fluid in it.
I have yet to try to drive with it since I can't get the halfshaft to go into the intermediate shaft. Im thinking the transmission may be bad....

is the C clip getting stuck? get some lube on it, yes its possible its bad but why assume until you have solid evidence after a trying to drive it

Ah, gotcha. Yeah the C clip is pretty large on it and I don't think I can get it in without hitting it with a sledgehammer or something. I have tried putting multi-purpose grease on the clip but it still won't go in.
Im going to get the automatic axle, take off the c clip, and see if it slides in - just to make sure it is correct.

I just got the correct axle to go into the intermediate shaft finally!
So, I started the car and noticed that now, both shaft are spinning at a low speed. They stop when I push the clutch all the way in. I tried shifting into first and there wasn't any difference. However, when I tried shift into 5th there was some clunking but no vibration or any other issues.
Any ideas?

I just got the correct axle to go into the intermediate shaft finally!

Decided to take your advice and just go for it.
Got it all together and drove it around for a bit tonight! Seemed to do okay! *knock on wood*

haha just save yourself sometime down the road and listen a bit! Nice work man, you're one of very few to experience the conversion. The power is much nicer in the manual

Yeah it was definitely something i don't really want to do again but I'm glad i did it! I just need to get better at taking off in first gear but I'm getting there!
I just need to see what the CEL is about and adjust the clutch pedal slightly to get rid of the small free play.
It Def makes the car feel different!

Yeah I am working on it!
I did notice today that I can feel a click in the clutch pedal and I can hear it too. It sounds like its coming from the transmission fork. Any ideas by chance?
Nevermind - I just lubed the clutch pedal springs and the fork where the slave cylinder meets it. Its quiet and smooth now!
