I've always just stuck the key in the door and unlocked the doors and it disarmed... not sure why it would be different for your car.

Re: 98 Accord EX/Sed Stock Alarm Question....... (AznRacin621)
Try this.
1. Open the car door and the alarm goes off.
2. Locate a little black button on the interior panel directly under the wheel. When I installed my factory alarm the instructions have you install the button on the upper left hand side of the panel. I am assuming this is where they are all put by the factory. Really sneaky huh?
3. Depress the button.
4. While still pressing the button, insert the key and start the car.
5. The alarm should go off and stay off after this. This is assuming you don't use a remote to lock the car and thus arm the alarm system again.
It's been a while since I have done this, but I remember it working when testing the system. I would give this it a try first. No clue about the other options you listed, but unhooking the battery would seem like the next logical step.

The disarm switch should be located on the back of the driver’s dashboard lower cover, it’ll be a button.
Here are the installation instructions if you were wanting to put one on an LX:
http://www.handa-accessories.c...y.pdf
This system will be the same as what was installed by the factory on your car. Note the second half of page 6 of 12, and the start of page 7 of 12, that’s where they talk about the disarm switch installation and where it is located.
Also note on page 3 of 12 the different settings you can mess around with on your alarm, you’ll need to remove the lower part of the dash to get to it (easy to do).
With regard to the replacement key fob, I’ve heard that ebay is a much cheaper route to go though I’m not sure how to program the alarm. Here are the instructions on programming a key fob for keyless entry:
http://www.handa-accessories.c...G.pdf
Might work for the alarm, might not, I don’t know – I don’t have an alarm on my car, only keyless entry (’99 LX).

I verifed my above proccedure at lunch today and it shuts the alarm off. Find the disarm button and you are good to go.

I don't believe the systems are the same. My wiring diagrams show 2 completely different systems between the optional keyless entry/alarm system for the LX and the keyless entry/alarm system that comes in the EX. The typical components of the alarm (control box, etc) also seem to be integrated into the EX's other systems (power locks, etc.). In other words, on the EX, there is no control box, disarm button, etc.
I have verified this on my '99 EX. I have no control box, antenna, disarm button...

This is supposed to be the correct procedure for the EX's alarm, except that I believe you need to have the door closed as well.

do all of your control functions work on the drivers door switches. i've done aftermarket alarm installs on factory keyless entry on accords of that model. the factory disarm wire is in that wire bundle going to the switches. if somehow that plug came loose, the alarm will always sound. i found that out installing an alarm.
i would just pull that switch out and make sure all of the plugs are pushed in good then try it again.
