My car is a 98 civic with a JDM B18C, tein flex coilover kit, ss brake lines, rear disk conversion, skunk 2 camber kit front, manual transmission. USDM ABS axles. New axle nuts.
When every i put the car in reverse, stop and put the car into first gear, the first time i apply the brakes I hear this clunking noise from the front end. I can't figure out what the problem is. It only happens when I put the car in reverse first and then begin to drive.
Could this be a transmission problem? I already had the front brakes looked at for problems.

It's absolutely normal. The pads shift when you apply them, and when the hit the caliper bracket, they make a click or clunk. You can possibly reduce the noise by applying moly lube to the backing plates and shims of the brake pads, but keep in mind that some noise is normal and expected.
