I have 2000 honda civic se with a d16y7 with a worn input shaft bearing. While taking off in first gear if i shift into gear, press the gass pedal to take it to 3000 rpms and then let go of the gas pedal the whole car will shake back and forth, then when i put my foot gently back on the gas pedal the car shakes even harder back and forth, what exactly is causing this problem?

Maybe I'm missing something, but why not start by replacing the transmission bearing (and the clutch while the tranny is out)?

While you're doing that, check all of your motor and transmission mounts.

Usually that violent of shaking is either a broken mount or several, otherwise your trans. mount and possibly some other suspension components could be loose or broken as well
