Best D-series? None.
And there's no such thing as "best".

If high compression is what you are looking for then get a D16A6 shortblock and a Y8 head and I would not even spend mo money on all the other mods. Save that money for a gsr.

You're gonna open your engine.

To directly answer your question, the A6 and Z6 are the best D series motors.

That said, if you're asking these questions, you probably shouldn't be playing with these things. Pistons, rods, sleeves, and those are just the basic things you'll need to get any real power. By the time you're done getting everything, I could have used the money you spent on just your engine to buy a Civic, boost it, and be faster than what you've put together.

If you get High Compression Pistons you could use your stock rods (you should be fine with the stock rods but check for warp-age).

You can mill the head before you put the valve-train in or you can put the valve-train first then send it for milling.
If you are going to port the head then you need to give your machine shop the valves so they can port-match it to the new valves you are going to use.
