Remove and clean throttle body and IACV valve. Replace IAVC valve gasket (flattens, stiffens and leaks).

Is it an OE/OEM part? If not, that could possibly cause a problem as well.

No it was an aftermarket IACV...Should I put the old one back on to see what it does. Have to wait till tomorrow anyway to get some IACV gaskets

Did you do an ECU reset after replacing the IACV?
You can try cleaning the inside of the old one with brake cleaner (shown in video), I'm not saying the aftermarket one that you purchased won't work but, these engines can be finicky with aftermarket parts. You may want to spray the IACV connector and wiring harness connector with DeOxit or similar electronic cleaner and lube. Also, inspect IACV wiring harness with your fingers to look for a possible break in the wires.

IAVC cleaning:

And just checking...ECU reset is done by unhooking the battery and touching the terminals together for about an hour....Correct or no...Thanks

That should work but, I do mine like this:
1) Disconnect negative terminal from battery.
2) Turn headlights on and press brake pedal a few times (discharges residual current)
3) Reconnect negative terminal
4) Turn off all electronics (lights, stereo, windows, a/c, etc.)
5) Start engine and let idle for 15 minutes .(keep elctronics off)
6) Shut off engine

You don't have to wait an hour. A few seconds is sufficient. Pulling the "BACK UP" fuse under the hood also works to cut power to the ECU memory, but that still causes the radio to be reset, so there isn't an advantage over disconnecting the battery.

I have the EJ6 99 civic dx with the d16y7 1.6l sohc non-vtec. I am a first time civic owner. I have some idle or engine shutter and shake issues. Brief description I start it up runs fine but as i apply the brake to slow down at almost idle or right before it vibrates my whole car for 30-40 secs. then stops. Any thoughts Ideas and what to do to fix it or any links. I'd appreciate any help as this is my daily driver. Im no master mechanic and def not a honda expert but i work on my own stuff and the more i can learn the better.

If it the CEL doesn't comeback within a week or so of driving you should be good.

you have to drive at least 40 miles for all the monitors to be ready or youll go down to smog it and theyll say its not ready yet. i would drive at least 60 miles with shutting the engine off and on at least 2 times to cycle the ecu. but as long as you do all that and no cel youll be good. i just did my smog a few weeks ago. here in imperial ca you only smog everytime you change owners. if you go down there so smog it without putting some miles on it their gonna know you just cleared the codes. since the monitors are not yet ready
