Default Alternator problem?

So I just recently did a swap. Everything turns on fine, but after awhile my battery gets drained and dies. I grab a new battery and the samething happens. Next step was to check alternator. I turn the car on and unplug the negative from the battery terminal. The car shuts off meaning I have a bad one. I replaced it from a friend that had one laying around. (Have not tested it yet) I do the samething and it still doesn't work. I grab 2 more alternators incase and take them to autozone to get tested, the original alternator passed so I'm stuck. What else could it be? Also I open the spark plug cover and plugs 1, 2, and, 3 were unplugged. Only one was 4, could this affect anything?
