Also after doing a bit of searching, I noticed that us OBD2B guys got the poop end of the stick. Our intake manifolds specifically have to be from 99-00 5speed car due to the 2-wire IACV and not to mention the whole air injection b.s, while the 96-98 guys can use our IM's with a bit of modification.. I should have bought a 98!

This has got to be the stupidest question I've ever asked in my life but if I have a complete D16Y8 swap (5-spd) ECU, pedals, wiring harness out of the same year and model EJ8 only 5-spd, do I have to deal with all the different wiring or is it, directly plug and play??....I will have a complete swap everything, from a EJ8 donor car...

The amount work/time/money that will have invested in doing that could buy everything you need to do this conversion properly.
it's not worth it.

No you can't, you'll need custom axles, plus the axle angle wont likely ever be right. For the little bit the parts cost to do the conversion with the right parts I'd just part out the '02 Civic and buy the stuff you need.

Hopefully these pics will be helpful to anyone who wants to retain the OEM shifter grommet.
99 EX converted to manual shifter mount with lip for the OEM rubber boot.
Harbor Freight Spot Weld Cutter, $5 well-spent.
Stepped Drill Bit to drill out holes for the nuts that the shifter will bolt to.
Used a Sawzall to cut out the shifter area from a manual trans Civic.
Trim down till only the flat area remains.
Mock up to ensure a good fit.
Silicon sealant on both surfaces.
Ready for shifter and boot.

petrolbomb I could kiss you....
after getting mine done I noticed a TON of open space around where my shifter comes up through the floor and was wondering how to clean that up and decrease the opening.

Thanks Tony! I strive for clean, but that means that everything takes me three times longer than it should.
DSOL, go for it! For getting the floor piece from the donor car, a 4" grinder with a cutoff wheel works well or a SawZall with a Diablo blade works well too.
Luserkid, thanks for this write-up! It was such a huge help!

Re: [FAQ] 96-00 Auto to Manual Swap in full detail!! (44pics)
I've done this swap on EF and EG cars, and will be performing it to a 2000 LX shortly.
From prior experience:
The heavier black wires at the shifter goes from the ignition to the starter solenoid IIRC. This was to only allow it to be started in park or neutral with the A/T. So hacking off this plug and bypassing fixes that.
In a factory manual car, the cruise should cancel out when you press the clutch or brake. If you are grounding the pink wire to get the cruise to work without going through the pedal switches, the engine could rev up when the clutch is pressed or the cruise will not cancel when the clutch or brake pedal is depressed...both bad.
Can someone confirm that the switches on the pedals "break" the ground when depressed? I.E. they are normally on, then break the connection? If this is the case, the ground should pass through both pedal switches.
For those doing a conversion to OBD-1 at the same time, I've been told by Rywire that their OBD-2 --> OBD-1 ECU harness has the pins moved at the ECU for the 2-wire IACV, so all that is needed is to splice in the 2-wire plug at the engine and install the 2-wire IACV, if not already equipped.
When you pull your automatic trans, it's far less messy to unbolt it at the flex plate. EK's had A/T transmission problems so a good working A/T can still pull some decent money, in some cases enough to pay for many of the parts for the M/T swap. The converter should go with it and it can still fall off easily, so I wrap a ratchet strap around the tranny, around the end, and place a piece of wood under the strap on the face of the converter to keep it on there.

Will it need an intake manifold and throttle body from a y8 engine if I swap my tranny for a Si tranny?
also, what ecu should i use with this swap?
thanks

Re: [FAQ] 96-00 Auto to Manual Swap in full detail!! (44pics)
Okay so everything was pretty simplistic and easy to understand. Except for one minor detail. The two thick black wires and black with blue stripe wire you said soldered together to be able to start car. That understood. The part I did not understand was take the two black wires over to the clutch pedal and wire that up. When the clutch pedal is pressed the car will start. The thing I couldn't figure out or find in the coast was what to do with the black and blue wire once I connected those two black wires.
