Same thing happened to me. But whole inside on the floor would get wet. Stripped the whole interior to dry it out and let somebody with a water hose spray the car down until I found the leak inside.
It was by my driver side fender. Took off the fender and put silicon all over and never leaked again since.

I apparently have a leaky rear window seal and water was running down from the top of the window inside the c-pillar trim and dripping along the rear side window, collecting under the back seat while some followed the sunroof drain tube and ended up in the trunk.
I also had a leaky trunk seal (the one that seals the trunk lid) that was leaking on the rearmost bottom edge- water was seeping behind the seal because it was no longer tight to the body, and then dripping down into the tire well.

ok, I checked the seals around the door and looked ok. then, I checked the seals of the windshield and look ok. so I open the hood and looked inside and found a lot of leaves and debris between the fender and firewall. I cleaned it and i havent had a chance to dried the carpet. here is a pic,

ok i have owned so many hondas i am glad to have run into these problems before. i can narrow it down specifically. for the front leak all said so far is good windows trim and gromet in place. but for the fender i had this problem i literally had to strip the car to really find out why. i checked all gromets in engine bay and door jamb were good. it came to be the gromet for the hood release cable was out and did not even look like it because it is on the cable but was not pushed through the metal of the car for a complete seal. check this as well if it still leaks after you have checked all gromets and cleaned the leaves out from the top of the engine bay.
for the rear agian i had to strip the car (different car) i was getting water in the spare tire not on the top of the carpet which would be caused by a bad trunk seal not closing properly or leaves. i took the bumper cover off and there are these black plastic vents that release pressure from your car when you close the door one was good and the other leaked on mine i had taken it off and cleaned the area and put silicone around the vent let it dry and sprayed it with water. do not fill in the vent just the trim around it so it will keep its function. it has a black foam around it and mine went bad i guess. but problem solved
basically checking the window seals and seals (gromets) these two were just very time consuming to find to point the finger at

Re: driverside water leak in a 01 civic
I had the same problem with my driver side carpet getting soaked in my 2006 Civic Si. I finally found the problem today. I pulled the plastic panels and the carpet up and looked around the seal where the hood latch cable goes through. I sealed it up with silicone just in case, but when I was looking up in there with a flash light, I noticed the drain hose (assuming it's the sunroof drain hose) was disconnected. The clear hose is supposed to connect to a black rubber hose that routes the water out to the bottom of the car and it got disconnected. I did the water hose test and confirmed that the clear hose was where the water was coming from, so I reconnected the clear hose to the black hose and sealed it really good with silicone. I did the water hose test after I let it seal and not a single drop of water!

hi everyone...well, I found the problem on my car....I took the lower plastic panel and moved to carpet out of the way. then I looked where the hood cable come inside and no water there so with a flash light I looked all the way up at the coner meets the firewall and the fender wall and noticed a small part of the white silicon was like brown color. at the moment I knew it was leaking from there. I leak test it and sure it was. so I just put a lot of silicon at the coner. now I dont have any leak....so good thank you guys for all your help.
