"Anti-Theft" System
Hi,
I have a 00 civic, when I first got the car the alarm system was working great, I was able to open the doors with the key to disable the alarm. Then one day I changed the battery of my car, after that I was only able to open the doors with the transmitter (if I opened the doors with the key the alarm will go off). I didn't mind that, The problem I have now is the doors wont open at all with transmitter, so I got a new battery for it then it started working for 2 days, Now my car is parked at work, and cant open the doors with out setting the alarm off. I can open the doors with the key but the alarm goes off and I cant turn the engine on. I was told to take it to a honda dealer but I cant turn the car on. I also have a after market head unit. Any way I can disable the alarm system?

I'm assuming it's an aftermarket alarm.
You can get at the alarm under the dash on the ignition harness. Pull the fuses from the alarm's aftermarket wires, then reconnect your thick black/white wire.
I would recommend taking it to a car audio shop and NOT the dealer.
And I also recommend you get a Directed Electronics alarm to replace it.

I should have asked, OEM or aftermarket "Anti-Theft" System ???
By "tried using the pass. door" I meant unlocking the pass. door with the key, if it's an OEM system. 94

I'm not sure if its aftermarket, I bought the car with it, and the transmitter is an original Honda remote. The thing is I cant drive it anywhere. -.-

Alright I'll try it tomorrow. Where exactly is this green multi-pin plug located? I know I saw a green multi-pin plug before on the passanger sided of the dash, I'm not sure if its the same one you are talking about. But I will try it anyways. Thank you!

So, def it's not an aftermarket alarm. Maybe, when you disconnected the car battery, the remote lost sync. with the alarm's brain. Try to reset it like he said and see if it works. If not, you might have to pay a visit to the dealership.
