Make sure everything is connected properly. Double check everything.
Also was the engine good? Overheating might be a worn head gasket.

well, the fan switch on your b20b is located at the thermostat housing. your 90 integra b18a had it at the back of the block. it's a 2 wire plug which should have a big black boot attached if it hasn't completely deteriorated.

you have to extend the 2 wires to reach the switch at the t stat housing and splice in the new connector

if the fan is coming on, check operation of the thermostat. once fan cycles, lower rad hose should be warm.
if it is, try bleeding the system.
are there any leaks? the cooling systems ability to hold pressure is what raises the boiling point of coolant. a leak or inability to hold pressure will cause it to overheat

and you had no problems with overheating before the swap?

Default 1990 DA9 LS Integra 1998 B20B Swap

Hey everyone I just got "my" first DA9 and it needs a new engine. Well not a problem cause I have a 98 CRV B20B engine to swap in its place.
Ive done swaps before so lm not new to the idea. I know how to pull the engine swap mounts and all that. What I don't know is the electrical.
every time I do a swap its complete because I pull everything out of one car, then tranceplant it all into the other car so I cheat death of the car.
this time I can't do that because both cars are really different. I know I'll need a few things to do the swap the right way. I know this is a common
swap to do so any info about what it takes to do it will be most helpful as a side note the car dose run and drive so everything works. So if any you guys and gals know please pass this info on to me I'll post pictures once I begin. Thanks for all your help
